is this a bug?
No this is the expected behavior. If you kill a database without stopping it properly, C-JDBC has no way to distinguish if the write query failed because the database was down or if it just crashed after executing the write. Therefore there is no way to determine what is the exact state of the database and it is not safe to insert a checkpoint in the recovery log in that case. You should always disable a backend from the console before shutting it down. You can easily use the text console to script the disable operation and probably insert it in your MySQL shutdown script.
